You can view this page https://github.com/martinpaljak/jcManager
It seems that jcManager is not maintained any more. You can use GlobalPlatform from OpenKMS instead.

Windows is notorius for sending a bunch of commands to newly plugged in smart cards. Check the other recent posts for a post about turning this off using gpedit.msc.

i cannot see omnikey in readers list...no matter how many times i try card reader slot is empty only

Maybe you can check whether your card reader driver is installed successfully.
Or check the PCSC tools is running properly or not?
